I'm still not quite sure what happened but it was definitely caused by pausing the iCloud upload. During the upload process my wifi was disconnected and the sequence of the photos in my Photos library was forever altered and randomized. Eventually I ran out of space on my SSD and in October 2015, I turned on iCloud Photo Sharing. When iPhoto was replaced in 2015, I migrated my library to Photos with no issues.

As a long time PC user, 3 years after switching to Mac I'm still amazed at how complicated simple file management tasks can be, and how Apple's own software often creates situations where the lack of user control over basic features (in this case, not allowing "All Photos" to sort by photo date instead of import date, or not natively supporting merging of Photos libraries) causes huge problems. I'm hoping someone can help to resolve my headaches around the Mac Photos app, the order of photos in my library's "All Photos" album, and attempting to merge two libraries with Fat Cat Software PowerPhotos.
